Using console commands, you can easily change the civics of any empire at any time. You can do a full sweep of all AI empires on turn 1 and just change the civics of any empire that has a genocidal civic. I know there is, or used to be, a mod that disabled certain Origins for AI choice.

Since you share a species with the fanatic purifiers, they do not hate you even though your species hate them. Increase their reputation until they are at least neutral with you. Demand for them to be vassalzied, give them a reasonable requests. I gave them 45% advanced resources and 15% research.

The main problem is that Devouring Swarm has even LESS reason to be trusted by other civs and conduct trade in any way. At least Fanatical Purifiers are just a culture, cultures can change for the better over time (and in 1.6 Fanatical Purifiers rarely stay that way for long).
