You don't need to launch through mod manager to launch with script extender active, by the by. It doesn't hurt, but it's not necessary, it loads your modsettings file and SE anyway.

I just encountered this. It started with the kill Raphael’s enemy bug, and now it’s the kiss. I think it might be bg3 mod fixer since that one hasn’t been updated since august and I see people have fixed it with script extender. Not sure how to fix or delete it, I think I have to give up on this playthrough and start over :(
