Not sure if PKSM will work with a Twilight Menu save, but if you use PKHeX it should work fine. Just take the save file from the saves folder where you stored your ROM, and open it with PKHeX, edit whatever you want, and presto.

You can hide folders/apps by pressing X on it, then Y. This uses the same hiding functionality as Windows, etc. You can also sort them manually, by going to TWLM++ settings and setting Sort Method to Custom. Then, you can move apps by pressing Up, like you can on the original DSi menu.

Twilight menu is just a menu. DS games are run through the ndsbootstrap which comes packaged with twilight menu. Any other console you start up through twilight menu is using a packaged emulator designed for DS and run through ndsbootstrap. The gba one is decent, not sure about the others.
